Personally, I think Civil War would be better for this sole reason.
Emotional connection. The advantage Marvel has over DC is that their film universe is already well-established. For 7 years we've been with these character and heroes, we've seen their stories, we've seen them go to war and work with each other like family. So when Tony said: "So was I" in the Civil War trailer, that just convinced me that the movie will be an emotional ride not only for the characters, but for us viewers that are heavily invested on these heroes.
For Batman v Superman, their conflict doesn't have the same emotional impact compared to Civil War. It's because these two characters, in their current incarnation, has just been introduced to us. We've never seen a proper Superman film. And we haven't seen what kind of Batman is in this film. It would've been better if Justice League came first, then Batman v Superman. For the whole conflict to have more meaning, we need to see these characters interact with each other, and respect each other in an emotional level. Granted the reason for their fighting is still quite believable. With Batman seeing Superman as ticking time bomb, while Sups thinks as Batman as a brutal vigilante. But what I really want was to see Batman face-off against a former friend, Superman.
But I'm pretty sure there is still a lot to factor in to judge which movie is better, but this is only based off the trailers I've seen. I won't know how the effects are gonna go or how the dialogue is gonna be until I see the the actual films. But as for now, I'm betting Marvel is gonna win the Superhero v Superhero film battle.
